I have a 1999 X1 with 10000 miles I have noticed over that past 1000 miles that is has not been running crisp it hesitates from time to time under heavy braking feels like it is going to stall and then it started occasionally cutting out while riding usually it cuts out for just a second then catches and keeps going however last time it cut out and stalled completely. Any ideas where I should start.

sounds like your TPS need to be reset, and check your idle. set between 1000-1500 rpm i think (cant find it in the book).
When was the last time you changed your fuel filter?

Oh yea, might want new spark plugs, and clean your air filter.

TPS won't hurt, as well as eliminating all of the usual suspects = Battery in good condition, battery cables, fuses and relays properly seated and blades corrosion free, same with ECM connectors.

If the problem persists, try swapping the relays. Your ign relay may be in a pre-fail mode. If the problem continues, look at the back of your ign switch for signs of heat distress.

If none of that works, look at your CPS sensor. Electrical gremlins can cause them to overheat and start melting. Other Badwebbers have had that happen, and IIRC they had similar eng issues.

Just before the hesitations began I replaced the starter relay do you think that there is any connection should I bother checking for error codes?

Also the Side-stand switch is notorious for causing engine cut-out.
Bypass the switch at the connector with a wire. See if that helps.

If you replaced the starter relay you probably should also replace the identical ignition relay next to it. It probably has the same corrosion problems.

Clean all the grounds and make sure all the sensors are plugged in and seated properly.
Also make sure your battery connections are clean and tight.

It could be a rear head temp sensor and or o2 sensor going bad combination.

Could be your ignition switch. Do a wiggle test and also touch the red wire/housing. If its too hot to touch it needs to be replaced.

I still have yet to correct this problem. I bought ECM SPY and tried to change the mapping which caused the bike to have multiple error codes and only run when the starter button is being depressed. Tried to switch back to stock mapping and am unable to. Have been told that the ECM will not work the 99 buell x1 Is this true ? I have also been suggested to purchase a stock ECU and just to getting running again and then leave it alone. Any suggestions
