I hate that my first post on this awesome forum has to be about troubles with my baby : (

Background:
2003 xb9s
custom magnaflow exhaust
ecm mapped for exhaust specifically
crank case breather mod
white wire mod
stock other than that.

Sometimes in the past couple of weeks while Im riding, I'll these really bad hiccups. Usually happens between 3-4k at steady cruising, all the sudden my rpms drop and rise several times in a row without warning until I work the clutch/throttle a bit, then will calm down momentarily until I try to go back to cruising and all hell breaks loose again. Usually lasts for several minutes and then bike will go back to normal (usually). I've noticed that the problem is eminent when I have a passenger on with me. Right at 3.5k it will chug so bad and if I try to give it any gas it doesn't respond. Has died on me completely once with a passenger on, and almost again another time before I toyed with the clutch and saved it.
The only other thing that I seem to notice but not entirely sure on, is that it seems to happen when the bike is warmed up and I've been riding for a bit (except when I have a passenger, happens immediately). So to me it seems semi-temperature oriented, as well as load oriented.
I do have a hairline fracture in the joint where my muffler connects to the header, just through some jbweld on tonight to see if I could at least get some response from it. Could this fracture be causing my problem?
No cracks in my ecm, grounds look good, battery terminals tight and clean.... Im a bit stumped.
Sorry for the really long post, just trying to be as thorough as I can up front. Thanks in Advance for any advice!

ETS Engine Temp Sensor dying?

Look for fraying insulation from the wiring there. Could just be shorting.

Wiring, over time, will degrade from heat/cold cycling, the sun, vibration, bow-string wiring that eventually breaks the copper inside (to all idiot engineers that design this way, shame on you), especially in the head/steering area.

I'd start with the ETS and associated wiring.

Good to know, I'll go check it out when I get home!

Been doing a little research on my own, read that if exhaust has a leak in it, the cold air gettin back into the system can cause problems with the exhaust valve. If my exhaust valve is temporarily malfunctioning, could this be the cause of my symptoms too? Or would I be noticing somethig different?

If you have an exhaust leak, chances are you may notice surging.

Put a gloved hand over your exhaust and see if you can feel, with your free ungloved hand, exhaust leaks at the header to muffler connection and also at the exhaust flange at the head.

Sounds electrical, not exhaust.

The 9s has *really* tight cable routing under the seat. Look over that wiring harness really carefully for a nick that is rubbing to ground somewhere. It can ***tiny***.

Next, the wires around the steeing head can break. Particularly if you have extra stuff wedged under the flyscreen.

Next could be the crank position sensor. Do the RPM's ever go *up* when the motor is stuttering? My Uly just started doing something much like this on the commute this morning, and I was watching the tach carefully (based on experience with a bad crank position sensor on a Saab), and I noticed that when the bike is bucking the tach also was going way *up*. The actual RPM's certainly didn't go from 3000 to 5000 rpm's as I was stuttering, so I'm suspecting intermittant crank position sensor problems (either with the sensor or wiring).

Rpms never have risen. I have paid close attention the last few times to make sure I knew exactly what was happening. RPms only drop.

Did notice one spot that was rubbing slightly on the harness under the seat last week. I reworked it and put new tape over it so it wasn't grounding. Still had some bad hiccups a couple days ago after fixing though. I'll go check the rest of the harness later, as well as the steering head and behind fly screen. Also still need to check the ets and wiring. Will post results asap.
