The other day I rode my bike into work and started having issues.
Issue #1- When I attempted to turn the bike off with the key switch, it would not turn off. (Turns off with the toggle switch)
Issue #2- The headlights would not work with the engine running (all other lights work)(check engine light does not flash while running)(High beam indicator stays on in both positions).
Issue #3- With the ignition in the on position (engine not running), the check engine light flashes continuously and I hear a clicking noise. I do get very dim headlights with engine not running, but ignition in on position.

I checked the battery terminals which did show signs of corrosion, so I cleaned them. I put the bike back on the battery tender and waited until full charge, but still the same issue.
I swapped the ignition and start relays around to see if it changed anything (it didn't). Trying not to use components off of my wifes XB9R to troubleshoot mine. Recommendations????????

May be a dumb question--have you checked fuses? My only experience with this sort of thing was a short that kept blowing fuses. Since the bike was out of warranty and I had a service manual with electrical diagrams I was able to isolate the wiring that was related to my problem. I eventually found wires with insulation rubbed away by the seat mounts. It was time consuming but a lot cheaper than paying someone to do the same thing.

Oops. I missed the part about your check engine light flashing. Check your owners manual. A flashing check engine light is usually a trouble code and will probably require a trip to a dealer.

Bobr,
I found no faults with the fuses and I looked through my maintenance manual and from what I gather, there would be distinct pauses if it was flashing a code. I am trying really hard to not take it to a shop. The clicking noise almost sounds like it is coming from the fuel tank/frame, around the base on the left side. Any other suggestions would be appreciated.

The only clicking noise that I am familiar with, with the motor not running is the injectors.

I'm thinking that there is probably a break in the ground circuit related to the Key Switch Relay's coil ground wire somewhere in the wire harness or where that wire attaches to the frame ground point.

The clicking could be a relay or relays in the relay center trying to stay on by grounding its relay coil through some of the other components in its ground circuit instead of through the designated ground wire which may have a break in it or a poor connection.

Did you ever take the bike apart for painting or some other reason? If so, there may be a ground wire from the wire harness not making a good connection to the frame.

I haven't taken the bike apart except for taking heel guards and foot pegs off for powder coating. I can feel the clicking at the left base of the fuel tank. As soon as I get a chance, I am going to check on the key switch relays wiring as you suggested.
Hopefully I get this beat before the nasty cold weather hits.

The left base of the fuel tank is where the fuel pump resides. You might have a shorted fuel pump.

If you can locate the data connector, there is a procedure whereby one can short pins 1 and 2 together with a jumper wire and turn on the ignition. If there are any fault codes stored in the ECM, the CEL will flash out a series of codes to identify a fault code or codes. And if the fuel pump is failing, it should throw a fault code.

This procedure is detailed out in the service manual.

Sparky, I replaced the ignition switch and cleaned the ground up behind the cowl bracket. I will see if it will spit out codes even if the light is already flashing. I will have to check to see how the fuel pump messes with this circuit... I believe they both share pin 1 on connector 10 of the ECM. Thanks Sparky
