I dropped my bike off for the second time with a front end noise/movement. About two months ago the bearings in my steering neck went and as i cam to a stop would make a large popping noise through the frame. that was repaired and i thought it was starting to come back... I took it in and i was told the new noise/vibration i have when coming to a stop is movement in the front forks. I was told if they order a new set of forks "the new ones may be worse because they all do it"... This Correct? I rode a friends 09' xb12Ss and felt nothing... Please Help.

I'd find another dealer who knows what they are talking about -- they all don't do it, LOL.

Forks can be rebuilt with new bushings and seals for, I'm sure, less than the cost of new forks providing the bearing surfaces are not worn oval-shaped. If they are worn, then new ones would be the way to go.

How many miles on the bike and have the forks ever been serviced before?

Also, does it make this noise if you stop using only the rear brake?

Bike has about 6300 miles on it now and if the forks were ever serviced it would have been by them in their scheduled service intervals... noise only happens when the front brake is applied. i thought maybe the disc or bushings in the front but they seem to be ok...

Could this be the floating brake disk-rotor moving within its normal free-play on wheel rim?
I feel/hear that sometimes just as the front 'unloads' and we come to stop.

There may be a problem with the front brake slightly binding in spots causing a pulsating noise that gets transmitted up through the forks when the front brake is applied.

Does the front brake lever seem to pulse with light application of braking? Others have had similar problems with deposits on rotor or black spots on rotor.

Or the rotor may be out of round.

the front brake can make a metalic click sound (one) when you come to a stop. It's the rotor banging into the mounting screws. It will stop when enough brake dust deposits itself in there to cushion the impact. And it will come back if you clean the wheels really well. That one had me spooked for a while, but it is normal.
