I have a 07 City X and I just finished replacing both rocker box gaskets. I get everything back together, start it up and it runs poorly and there is a loud ticking noise. I followed the factory service manual exactly, so I don't know exactly what I did wrong, but I'm guessing one of the lifters or push rod is jacked up. Does anyone know what could have caused this? I guess I'm tearing it apart again and starting over. Just hope I didn't damage anything.

How long did you let it run? It takes a while (minutes) to pump the lifters back up, and sounds horrible while it is happening.

I ran for about 10 seconds and shut it down. It sounded really loud and was running like it was on one cylinder. So this may be normal?

That is what my S3 did after changing the same gaskets. Just let it run for a few minutes and take it for a short ride it will stop.

If you are reasonably sure you did everything else right (and it's pretty simple on these motors, no cam chain to time) I'd agree. I'd run it for a few more 30 second cycles, letting it cool in between, then take it for a ride.
