I dropped the 12Ss off at the dealer on Wed evening and picked it up Thu after work. The front sprocket nut was the culprit. The boys torqued it to the new spec of 260ftlbs...all is good, or so I thought.
I rode to work yesterday and noticed I was missing shifts...both up and down. Almost like the shifter was not 'engaging'. This was never an issue before. The tranny on the bike was always solid, nice clean shifts in both directions. I locked the rear up twice on the ride home from missing up-shifts. You know, 2nd 3500rpm, off throttle, clutch in, shift, clutch out, roll on throttle...only to find I'm still in second, 3800 rpms and the rear is fish tailing like a bastard on a highway on ramp that was damp from rain. Not a very pleasurable experience. On the off ramp, I was in 5th, down shifting to 4th, and the only way I could get the bike to shift was to keep slowing using the brakes until the revs dropped below 2 grand with the clutch out. Then as I clutched in, I could feel the shifter engaging, and I was able to get the bike in the proper gear.
The clutch adjustment feels fine, all kinds of tension and it releases full travel. The shifter itself, springs back to the neutral position after moving it.
I'm not entirely sure what went on inside the primary when the boys had it apart on Thursday, but I'm going back this morning.
I was well aware of the finickiness of these bikes when I bought it, but my god, it's one thing after another. The signals are not working all the time now, meaning I turn them on and the lights stay on, they do not flash. I would suspect that's an easy fix...the flasher is, in all likelihood, funky.
To remind, it is an '06 12Ss with 5000 miles, garaged all the time and never abused.

Again, I will update when I learn more.

Hey Dan,
Glad you caught the Nut plm. in time seems to be alot of /06 models out there with this for some reason...
The only thing about the shifting ,must either be a clutch adjustment or chain adjustment,OR a combination of both, let me know, have something similar but more in downshifting myself...

That definitely sounds like the primary chain being out of adjustment, maybe way out of adjustment. Your dealer probably forgot to reset it after they put the primary cover back on.

I too thought the chain was probably too loose. Turns out to have been something different all together.
The shifter shaft seal/bushing was not allowing the shifter to return full travel to it's "neutral" position so the cogs could line up for the next shift. That is why I was missing shifts up and down. It took the tech about an hour to sort that and about an hour and a half to fix. To fix all he did was remove the primary cover, pop out the seal and he ran some fine emery cloth through the shifter shaft hole in the cover (initially we thought the bushing was screwed in the cover. He decided to touch it up with the emery cloth to see if that was the problem). I wonder if he scored the bush when he replaced the cover after the comp nut re-torque? He then buttoned it back together, and too be honest, I don't think it ever shifted as good since new.
Because the dealer did not have the proper shaft seal or gasket in stock, he reused the shaft seal and primary cover gasket. The first sight of any lube weeping, I will bring it back for replacement.
So, another end to Dan's ongoing 12Ss saga. I don't think my nerves can take many more installments like the last 3!!!
Supposed to be quite fine here tomorrow, maybe the black cloud over my head will dissipate for one day so I can get some miles under it!!
