when removing header/muffler I was forced to remove the support bracket as the header support had been rigged without a spacer and tightening had pinched everything in, later I looked in the FSM and it mention supporting the engine with a jack, which I had not done. I wonder why this was mentioned and will I need to jack it up to reinsert the bolt?

Did you get this figured out? It may require the engine to be jacked up, it all depends on what may have moved.

Well it definitely moved and I know I'm going to have to jack it up right now I'm trying to figure out where to place the jack any ideas would be appreciated

I put a short piece of 2X4 under the crankcase and put the jack under that. The engine will move quite a bit without moving the bike, but does make it unstable. For situations like this, I use the rebar through the rear axle and resting on jack stands method.
