I ride an 1999 X-1 and I want to start dinking around with ECM SPY.

Do you think the ECU would be "physically" the same between an S1 and X1?

I found one I have laying around that was an eBay mistake that I got stuck with. I can use it to dink with while keeping my other intact and original.

The S1 part is an ignition module, not an ECM which is what the X1 has, they are not interchangable.
