My '99 S3 has been running great, then I took apart the airbox for routine cleaning and now it idles at 2200 when warm. The idle will slowly drop to 1000+/- when sitting at a stop. It idles fine when cold and the cables seem to be adjusted properly. Could this be caused by the IAT sensor?

IAT would toss a code.

My money is on an intake leak. If the throttle body was disturbed, it might have caused one.

The hanging idle indicates lean condition

check it all for leaks first and then get the ecm spy and reset the tps, my 99s3 did this at one point, i replaced all my intake gaskets and exhaust, then rest set tps, afv, and cleared codes to be sure and it ran great after that.

That's exactly how my Ulysses behaves with a bad TPS reset / idle set just a hair too high. A clean reset and idle set to 1050 instead of 1100 will fix it, every time.
