Will a hypercharger fit on a 2000 X-1 ?
What do you do with the air flow sensor ?
do i need a spacer between the carb and the hypercharger to clear the frame ?

That's not a flow sensor; it's an intake air temperature sensor.
Whatever you decide to put on the side of your bike, just make sure that the sensor is in the stream of air going in.

You will need a spacer, the spacer for it is right around 2 inches thick.
