Are the heads and/or pistons the same as for a 1200 Evo Sportster? Or, what is different about a 1995 S2 engine as compared to a 1200 Sportster?

Of that same year, there is no difference. The S2 had standard Sportster heads and pistons, unchanged since the 1200s began (in 1991, I think.) Same cams, too. rated slightly higher HP because of the big muffler and more open air-filter.
The S1's , when they came out, had what Harley had been marketing as the Screamin' Eagle after-market improvements.
Sportsters used the S1 heads with dual plugs for the 1200S. New rubber-mount Sportsters use basically the XB head.

But . . . as I recall . . were different castings and are not interchangeable due to the motor mounting boss.

Disagreeing with Court on matters of Buell history will probably leave me with egg on face. However. The Sportster has a smaller bolt, or in fact a stud, on the left side motor-mount. That's to clear the downtube. When I put T-Storm heads on the S2 last year, I'm pretty sure I had to drill out the front motor-mount hole on the left to accommodate the larger bolt.
They may have been different castings to have BUELL cast into them (on the bottom) but I'm pretty sure they were identical otherwise.
For the purpose of the question, I think they could be said to be, anyway.

We agree 100%.

They are identical in every respect except the mounting bosses.

Same head but they don't interchange.

You can not put a Sportster head on a Buell or a Buell head on a Sportster.

Now ...... Before you guys with the sawZall and brazing rod pop a gasket I'm sure you can modify one But why? The Buell head was, as I recall, much cheaper.

But on the S2 the bolts on the motor mount were two different sizes.. The one on the left is a smaller diameter than the one on the right.....

Exactly. So to put an S2 head on a Sportster , you would have to put a stud into the smaller, left side motormount boss because the bolt that the S2 uses won't clear the downtube of the Sportster. Either that or just bolt on the motormount loosely before putting the head on.
Conversely, to put a Sportster head on an S2, you would have to remove the stud and get a bolt of a suitable length.
No Sawzall required, though.
