I currently have my engine tore apart to change a transmission bearing. Should I change the rings while I have it apart? My bike is a 2004 xb12r with 16,000 miles on it, and was running fine. I do not see any markings in the cylinders, I do see some color has worn off of the skirts of the pistons, but not into the metal. Is that normal wear for this many miles?

Yes it's normal. Leakdown/compression tests beforehand would've told you if rings are necessary. If it wasn't burning oil and the cylinders aren't scored, tapered, or out of round I'd leave things be. If just the rings are replaced the cylinders need to be ball honed.
