I have a 05 12S doing what sounds like the same thing

I replaced intake seals,
02 sensor, tps, swapped a coil in and out
swapped a (used/ assumed good) cam sensor in and out. drained and refilled with fresh gas
pulled the injectors and watched the spray pattern into a bucket.
Still runs rough.
Swapped plugs again with new wires and ran awesome for about 3/4 a tank of fuel. Now its fat again.
idling you can smell it in the exhaust and you can hear it light off and pop every once in a while.
Wondering if the head temp sensor is telling it that is cold and fattening up the mix |

I'd start by setting the AFV to 100 and ride it for 5-10 minutes at 3K RPM to settle the AFV.
What's the elevation change from where it was to where it's at now? |

I took it out Saturday and it seemed to run ok with the new plugs but what do I know its my first ride. I kind of thought it would pull harder. that being said it didn't fix the difference with the rear and front plugs.
I compared the stock map with the map that is in the bike now ,cell by cell and they are the same but the eeprom has some cells that are different.
how can I know what cell does what to the bike ? |

Backfiring through the intake is a classic sign of a lean cylinder. Confirmed it would seem by the difference in the way the plugs look - the front seems quite lean.
Since you have compared the 2 maps and found them the same, one variable has been eliminated.
What could cause the front cyl to be lean? Programming being eliminated, that leaves a bad injector, the injector getting a bad signal ( chaffed or broken wire or bad connector ) or the fuel rail clogged.
Were it my bike, I would:
Plan A - Remove the injectors and have them overhauled/calibrated/tuned at a quality shop.
Plan B - Get 2 new injectors and install those, then later have the old ones overhauled and keep them as spares.
I would go with Plan B. And I would have the injectors checked based on my friends experience where the injector passed the 'static' checks we have talked about, but did not function properly when in the engine in a running situation.

Could be intake seals leaking too, though it seems like a very big leak. |

I removed the throttle body and didn't get the new seals seated right. Sounded like this. Pulled the throttle body and could see where I had deformed the seals once I had them out in the light. |
