Si the other day I hear a rattle coming from the bike, pull over and the "flange" thingy that bolts the header onto the motor is bouncing around...
Go to a buddy's shop grab to new nuts and screw 'em on. Did not have the manual for Torque spec so just hand tightened...then a couple days later I noticed that there was a 1/4" gap between the flange and the motor so I cranked the nuts as tight as I could (rounded the nuts a bit) but there is still a small gap - is there supposed to be a gasket of some kind there? is the gap normal?

Gaps normal but you are to tight. You may looking at broken exhaust studs if you don't loosen them and tighten to spec.

Yeah... just hand tighten them...

You may want to replace the header gaskets too now that you've probably squished them into the port and are restricting flow.}

He didn't do that but he may have squished them enough to have a exhuast leak. If your exhuast has a tapping or a ticking sound from around that area you got a leak.

I just finished installing the Micron system on mine with Al from American Sport bike. He set me up with new Gaskets and while the motor was rotated down, I tightened the top rear nut down to 14 foot pounds. Once the motor was up and it had been through a few heat cycles I checked the 3 studs you can still get to and found they had all loosened from the 8 foot pounds I set them at. Since my last check they have been steady.
