Based on this data all legs of the stator are operating correctly?

Sorry it is ac tbowdre is right my bad. If the meter is maxing out then it is putting out 50 volts plus. Try the next bight setting. But if it's maxing out than that's good on all three legs of the stator

Interesting... I am curious why I am seeing such drastic voltage drops recently? Maybe because the bike has been sitting idle for a few weeks?(even though I had it on charge) maybe the 100+ weather?

UPDATE:
Ok, took the bike out again and noticed voltage never went above 13.2, and it dropped to 12.0 and battery light came on. It there a chance my battery is the problem?

I should mention the bike is BONE stock 09 has 10k miles, and the harness upgrade... i only added some stickers.

It's possible that it is the battery - it's also possible that the harness relay is bad or that it wasn't installed correctly (has happened previously).

You could try bypassing the harness for a bit and riding without it to see what happens.

Harness Un-Fix

The sub-harness is a bit of a bandaid, it was an optional "upgrade" but it's value is questionable at best. If you bypass it and all seems well then I'd take a look at the harness relay first and then check the control pin connection to the ECM..

UPDATE:

I disconnected the harness and I am now seeing voltage from 13.2 - 13.8. Big difference from the 12.0 - 13.1?

That means there is a problem with the harness? maybe that relay you mentioned?

So what was the point of the harness?

The original reason for the harness is to cut out power from one leg of the stator (it consist of 3) leaving 2 legs to power the battery when at low rpm's or at idle. Which by reasoning should drop the heat generated by the stator and there for reduce the chance of the stator failing from shorting itself out. In a nutshell that is the intended reason for the harness. Does it work? I have not been keeping score but for me personally I have over 10,000 miles with the stator and harness that was installed in sept. 2010 on my '09 1125R I read these threads and take from them what I think sounds good the rest is just reading material. I don't post negative stuff there is enough of that all ready in the world. So what is working for me may not work for someone else.

ok, since the bike charges without the harness, there is a chance my harness or the relay has an issue.

Running the bike without the harness might cause the stator to run hot and fail. This is a concern, since the temp in TX is in the 90's.

you try putting a new relay in the harness. also check to see if it is melted, ive seen that on more than one occasion

Just go to any auto parts store and tell them you need a bosch style relay... they will ask you what kind of car you have and all that but just tell them it's for your motorcycle and it doesn't matter what kind of car it is for just as long as it is a 12v bosch style. Mine always charges around 13.8 to 14.2V until the relay junked out a couple days ago and the voltage dropped to between 11.8 and 12.8v. I just rode it to pepboys pulled the seat off, removed the relay and took it in with me to show them what i wanted. Walked out with the new one plugged it in, put the seat back on and started it up... no more low voltage problems.

It gets really hot under the seat where that relay is and the HD one is really cheap. Heat is really bad for relays and i think this might actually be the main problem people are having
