Keep getting a CEL every so often with no particular pattern, some days no matter what temp, I'll get a CEL, some days nothing, on hot days fan comes on at shutdown. Took a 300 mile round trip with it intermittently coming on at the beginning of the day, but on the way back, no CEL. During normal commutes it will come on for a few seconds, extinguish, come on a few seconds later, extinguish and stay off. Any suggestions where to start?

When the fan runs, does it sound rough?

The fan on my '06 Ulysses crapped out at 33k miles.

It had sounded rough for about 10 to 15K miles.
Replaced the fan a few weeks ago.
I, took apart the failed fan motor and found the bearings had seized.
The motor shaft had finally worn down enough that the fan would no longer start.

No DTC or CEL found in this failed state either.

Check your exhaust valve actuator. You can do this with ecm spy or by doing this:

Remove the air box cover.
Turn your engine run switch to off.
Turn on your key.
Open the throttle all the way.
Switch the engine run switch to on.
Your muffler valve actuator will go through it's motion.
If it's rough or only moves partially it's bad. If it's held together with screws it has plastic gears and they can fail. If it's held together with rivets then you have the new style metal gears and they usually don't fail.

Do not try and move it manually as that can ruin the unit.

Fan runs fine, aftermarket exhaust. Although my speed sensor was on the fritz, I got a CEL assuming it was for the VSS, I replaced the sensor, and now I get a CEL every now and again for the fan, original CEL was for the fan as well.

Rode it today, after putting through town light came on for about 10 seconds once I got up to 70 mph, stayed out for the remainder of the ride (60 miles)

Update- I tested the fan with EcmSpy and everything passed. No unusual noise coming from the fan, no visible chaffing in the wire bundle.
