... just installed a very free-flowing muffler, with a stock ECM, has anyone else had any runabilty problems?

... I have a check engine light, and the dealer said the bike was runing lean, O2 sensor light.

99.99% of the time its because of the muffler valve. You need to either disable the muffler valve in the ECM, or trick it into thinking its working. Did you disconnect the exhaust servo on top of the airbox? If so, reconnect it.

Also I would think about K & N air filter as well,but if you disconected the servo motor you will need to either use ECM or get a servo emulator
